Are you doing a combined update? If so go to the Apple URL and
down-load the individual up-dates and install them one at a time. Until
you mentioned it I had forgot that after loading OS 10.3.1 or what
ever the first one that is on my CD I did a combined up-date and it
trashed the OS.
So I down-loaded all of the up-dates and installed them one at a time.
I also down-loaded all of the security up-dates and interleaved the
install according to the date stamp on the files.
