You're correct, it's the latter. For example, Flash Player always  
installs files with alternate permissions, and Disk Utility>Repair  
Permissions usually changes them. Some 3rd party installer packages  
don't create receipts, so they won't ever repair the permissions &  
ownerships. Sometimes the permissions & ownerships are wrong in the  
receipt, and in this case, if you run Repair Permissions it will "fix"  
it wrong.
