First, run a Verify Disk pass on your HD(s) using Disk Utility. If it finds any errors, boot on your OS X DVD and run Disk Utility from there, and repair the disk(s).

Next, run the three maintenance scripts (daily, weekly, monthly, they're called) from Apple, then clear your user, system, and kernel caches, then reboot. Do this all with a free tool such as OnyX. Note that the reboot after clearing your kernel cache will take quite a bit longer than normal, because it has to rebuild that cache.

This all won't rule out the possibility of a failing HD. So it's a good idea to run a full backup. Our fav tool for that is also free... CarbonCopyCloner
