Hi Tilahun,

Are you using Ubuntu Precise 12.04? If so, I would highly recommend
taking a look at Debian Med's PPA[1]. I personally try to include and
keep updated as many tools used in Galaxy as possible in this PPA.

You can start using this PPA by doing:
$ sudo add-apt-repository ppa:debian-med/ppa

Installing the two tools you mention then would be as simple as:
$ sudo apt-get install bowtie2 tophat

Please notice you will still need to create bowtie's indexes and
configure the correct "data-tools/*.loc" files.
