I believe I have a pretty likely explanation as to why this happened. Odds are, you had a backlog of messages. When your food ran out a bunch of your people starved but the starvation messages were in the back log still when you checked your population. Checking the current population showed the small number of people even though you hadn't been shown the starvation messages yet.
