Just an idea. If you could run gschem as

gschem projectfile

It would detect somehow that it's not an .sch file, and read the filenames. And 
then you have everything. It could then automatically open all the schematics 
of the project, could run pcb on the .pcb file.

I suggest to have have an entry in the projectfile, which specifys a directory 
where output of PCB goes (eg. gerber, bom, etc..). So when you do File->export, 
it'll dump things to that dir. But it's a question (or wish) of pcb.
