Hello Andrew,

There is no actual set size limit, but the browser will time out for 
larger files. This is a function of both file size and network 
communication speeds for data transfer. I suppose a small file could 
time out due to a slow network - maybe you want to test for this 
situation first. I do not think this is an access problem - a different 
error would occur (error reporting 'can't access ....", not just a time 
out with a blank screen), but you could also test for this case with a 
very small file.

Good news is that there are some better solutions for large datasets. 
These types of custom track load quicker and are zippier in the display. 
Try either bigWig or bigBED or BAM. Click on the file types from the 
Custom track submission page to understand the formats, conversion 
utilities, and how to construct the submission string.

The most important difference is that the data would stay on your own 
server - the submission string will include a url. This can be http, 
ftp, or a file that is local to the computer you are working from 
(although, for the last option, be aware that others will not be able to 
view your track). If you use a user/password in your url, characters 
need to be escaped for them to pass correctly. Ask if you need 
clarification about this.

If you file is truly small and you think something else is going on - we 
can double check for format issues. Create the smallest file size that 
presents the problem and either send as an attachment to just me (not 
the list) if really small or send an ftp/http link if larger and I'll 
download that way. Please include the target database, your CT 
submission string, and any settings you have made.
