Dear Jaroslav, In order to bring more advanced graphics to the genome-browser, we switched to using 32-bit PNG instead of GIF for all on-the-fly images. Transparency is only supported in PNG's which is why you are seeing black when you save it in a different format.
Also, if you look in the blue navigation bar while in the genome browser, there is a link that says "PDF/PS." If you click on this, there are more options on how to save the images you are interested in. Please don't hesitate to contact the mailing list if you have more questions.
