The BED custom track format can show each item in a different color: http://genome.ucsc.edu/FAQ/FAQformat.html#format1 note that you need to add itemRgb=on to the track line (http://genome.ucsc.edu/goldenPath/help/customTrack.html#TRACK) for your custom track. Also, you cannot skip fields in BED format. You will need to specify all fields (chrom, chromStart, . . ., thickStart, thickEnd) prior to field 9, itemRgb, for each item in your track.
