Hello,

I have a list of genomic ranges.

For example:
chr2:98,494,001-98,515,000
chr1:155,260,001-155,274,000
...

In an automated fashion I would like to enter each range into the
"position/search" box of the UCSC Genome Browser and then (also in an automated
fashion) click the "PDF/PS" button on the Genome Browser and save the current
browser graphic in a PDF file (which I would like to be able to name in an
automated fashion).

Does anyone have any suggestions?

This can be done with the Broad Institute's IGV as follows. My program creates a
text file like the following:

snapshotDirectory c:\temp
goto chr2:98,494,001-98,515,000
snapshot rgn001.png
goto chr1:155,260,001-155,274,000
snapshot rgn002.png
...

Then, from IGV I choose file->Run Batch Script... and the plots are created.

I would like to do the same with the UCSC Genome Browser because it has so many
more tracks of interest readily available.

If this feature does not exist for the UCSC browser, I think it would be a very
valuable addition.

Thanks in advance.

-Ben
