Hi Vlad, Do you know what date you downloaded the file? I just downloaded http://hgdownload.cse.ucsc.edu/goldenPath/mm8/database/refFlat.txt.gz, which currently has a timestamp of 04-Oct-2011 10:57. I checked each identifier you list, and the exon ends column is present:
