Ack! Of course. I can't believe I didn't think of this. But, the problem was actually happening when I switched from dual-headed mode to just a single monitor. I thought it was when I was rebooting, but I think that was a coincidence. I have now edited both my XF86Config files (for merged and normal) and set the DisplaySize in there. Everything looks great.
