It may be, though I say may because I'm completely stumped, that there is some sort of arbitration problem on your IDE bus. Check you CD drives and make sure that only one is the Master and that the other is a Slave. Though if this is indeed it's doubtful that your computer would work at all. If it happens in windows as well, it must be a hardware problem and not a driver/software problem.
I had a friend once, that had similar troubles to which you are facing just now. In the end, it turned out to be a broken cable: it would corrupt the data intermitantly, so that every so often data would have to be re-sent from the device, causing considerable latency.
