I have the same problem.  Possibly related, genkernel goes on to fail for me:

x-2.4.20/include/linux/modversions.h  -nostdinc -iwithprefix include

I wonder if the "non-gentoo" message is because I (we?) previously built
the kernel in that directory manually, and somehow that confuses genkernel.
When I get a chance I'm going to try unmerging the kernel source, then
re-emerging it and try genkernel again.
