My GF 4 is also much slower on Gentoo, I had Mandrake installed on it before and I had twice the rate with glx gears, must be some patch in the kernel, since I used sam drivers and same configuration.
Sure it isn't because you're now in 32bit colour, and before you were in 16bit?
