Further discoveries for anything else going through this pain. I can confirm that CQL_FILTERS assume geometry in native projection so client has to transform. The SRS is honoured though for projecting any geometry in the response. The client suddenly got complicated. I love a way for the client to figure out whether a given SRS code was lat/long or projected coordinates.
