I might be beating a dead-horse here but it's worth trying anyway now that
I have time to answer.
If I understand correctly you are in a situation that might be as an
instance like when you have a netcd file that contains the u and v
components for wind or current which are usually stored into separate
variables which maps to separate coverages in GeoServer.
The WMS-EO extension won't help you out as it can stack imagery coming from
the same coverage but with different bands. E.g. if you have some SAR data
that you expose as a coverage with an custom dimension for the
polarization you can stack data having different polarizations into a
single coverage with multiple bands.
What you need would need probably a slight extension to GeoServer (probably
to GeoTools directly), not a dramatic one but not even a trivial one.
