Are you proposing to remove the Windows preferences capplet now? Isn't better wait for availability of "tweak ui" tool? If you really think it doesn't fit, you could simply hide the launcher. However, I think the proper timing for this kind of changes/removals will be the switch to gnome-shell, keeping the ui that users are accustomed in the meantime.
