In Windows 10 (and probably all other host OSes?), if you double click on any account in the Accounts Page window (windows that opens when GNC is launched) then it will open a new floating window for that specific account (it doesn't open another for an account for which one floating window is open already in which case it will bring forward that window and focus it). Since you want to compare two different accounts, this will open up total of 3 windows - one each for two accounts and the Accounts Page initially opened one - which should allow you to easily arrange them how you like them and then compare them. You can have many accounts open by this floating windows fashion to, for example, comparer n accounts at the same time if you want.

And you don't have to open the data file twice. Bring up one of the two registers, then click Window ? New Window with Page. That register will be moved to a "floating" window separate from the main GC window. Then you can bring up the other register in the main GC window.
