I am using NetBeans to develop a GAE application. There is a beta plugin available here: http://plugins.netbeans.org/PluginPortal/faces/PluginDetailPage.jsp?pluginid=18493 and using it, I have no problems at all with the JDO classes enhancement.
The files tree structure in NB is a bit different than in Eclipse, but once you have a map, it is easy to follow the documentation, the hints and the discussions.
