Not exactly. I registered and added application to my Google Apps domain long time ago right after App Engine launched. At that time naked domains were allowed and I just specified 'mifki.com' for my application without any problems and workarounds. Now I need to remove this domain from application and remove application itself from Google Apps. But buttons to remove mifki.com from application and to disable application (remove it from google apps) just do nothing at all (I can remove any not naked domain however).
