My application (me-trics) seems to have this same issue, 37 active indexes but still receiving the "Your application is exceeding a quota: Datastore Indices Count" and is therefore throwing:
Uploading index definitions. Error 500: --- begin server output --- Server Error (500) A server error has occurred. --- end server output --- Your app was updated, but there was an error updating your indexes.
