Looking at the registry at HKEY_CURRENT_USER\Software\Google\Google
Desktop it looks like there is a "data_dir" key which points to the
index and data folder. You could try changing the value to move the
index to another folder but I haven't tried it so it might not work.

As for the files - there is no documentation for this. It is just the
internal data structure.
