This bug has been around for a while in eclipse. I started using eclipse about three quarters of a year ago to debug a php project I was working on. As far as I recall, the problem occurs when you have an initial break point and then set a subsequent break point on another bit source which is called from the original source where you set the initial break point. I searched for ages to find a solution only to find a url that said it was a bug and nothing could be done at that point in time. I cannot find the url now but I did take me ages to find in the first place. It just meant a lot of stepping through code manually. It looks like no progress has been made on the problem from three quarters of a year ago. Sorry I can be of no help.
