I confess, that I did not really resolve the problem.
I had a lot of personal help from two members; this allowed me to go a little
bit forward.
I work on two different computers – at two different places (even countries).
On one, I have Windows on the other I try it with Linux. Each of them is in a
different situation.
For Windows, at the place where I'm right now, still yesterday I had the same
problem as you. I don't know, why this happens often, and than, from time to
time, all works fine.
But I know an important detail, which resolves the problem for me, at least
practically (being aware, that it is not the way it should work): when I put
all the grego..., and ...sty files (and so on), which come with the
gregorio-installation, in the same folder as the two tex-files (main and
score), than it works fine.
If you want to know the name EACH of these files, let me know! When I don't put
ONE of them, I get your error, whereas, when I put them into the folder, than
it does not matter, where the folder is within the file-system.
Still a tip:
The man, who helped me a lot to understand, how all this should work, is
brother Gabriel, and the man who helps me now really very much for Linux, and
not only, is father Peron.

Did you find any solution for your problem ?I have the same issue, and I just
installed TexLive 2012 and Gregorio on my computer (MacOsX 10.8.1).

TeXworks gets me a pdf with "gregoriotex.atScoreBeginning()" printed before the
score, and "gregoriotex.atScoreEnd()" after the score.
A standard pdf reader cannot read the pdf file though.
I gave my gabc file and main.tex file to a friend, it works fine on her
computer.
Did I miss installing something ?Is there a corrupted file in the install ?
