You most likely have multiple versions of GregorioTeX on your system (which may be the fault of older releases of Gregorio which had the files in different places).
What is the output of the command kpsewhich -a gregoriotex.tex If there is only one line returned, then it's something else. In that case, what command did you run from the fonts directory?
