Did you run |mktexlsr| after copying? This will register the files with
TeX so that it knows where to find them and you don’t have to enter the
path by hand.
I tried using the 24 lines Header from the GABC notation page instead
of the 7 lines header from the PopulusSion.gabc. It stops right at the
beginning with the LaTex Error: Missing \begin{document}.
For my next projects, which header should I use?
The length of the header shouldn’t make a difference. Gregorio is
designed to work with partial headers.

I get an error with that also even if I was using | clip, at the end
of the command.
If you’re getting an error here, then it would appear that there are
more problems with the post install script than I thought. I’m going to
see if I can’t find a Windows 8 machine (or at least an install disk to
create a virtual environment) and do some testing. Something is not
making sense and I need to do some trial and error to understand what’s
going on.
