Uninstall-Gregorio_*.pkg is supposed to target only the texmf-local installation, not the 2016 installation. If it's removing files from the 2016 folders, then there's a bug I need to be looking at. Unfortunately I don't have time for this right now, so any potential bug will have to be back burnnered for a week or so.
In the meantime, since TeXLive Utility won't let you uninstall gregoriotex, please try to force a reinstall of it. Once that's done please run system-setup.command and post the log so that I can verify success.
