Beside Cyberduck this is the 2nd de facto standard application for Mac OS X, I am aware of, that has been mangled through App Store in a rush. If the developers need more money to maintain the product, I suggest an appeal for donation. I gave money for the great projects CCC and GPGTools and surely would for Growl.
In my opinion App Store is a good addition to web sites holding a collection of free and commercial software for the Mac. As a part of Mac OS X one has it alway at hand. It could be a central place for user to quickly look for useful application.
