if Skype is not in the list, or growl isn't even running, then that growl 
cannot possibly be displaying those notifications.
are you certain you successfully removed the old growl? they could still be 
talking to that.
can you still see it in system preferences?

also, in the specific case of Skype and Adium, you are able to configure which 
notifications you get from their end, so maybe if we can't figure out what's 
going on this end, you can just change the settings in each of those app's 
preferences (under the events tab in both)
