The most likely reason for the duplication is that when you use gmail it makes a copy of your email in a bunch of different places. Mail is told about these changes, GrowlMail is then told about these changes as well. This includes the All Mail group for instance. So if you just want things from your inbox the best thing is the checkbox for just the inbox.
