You can find about optional features using Meta → About → Features.

MS Windows executables published on gwyddion.net/sourceforge.net are
built without FFTW3.  So, if you use MS Windows you do not need to
check, simpleFFT is used.

There does not seem to be any fundamental obstacle to building with FFTW
on MS Windows, however, it can still require considerable effort to make
it work.  If someone figures it out we can start shipping FFTW-enabled
MS Windows binaries...
