I'm not sure whether this is relevant, as I'm running Nanoscope 5, but it does sound like a similar problem. In Nanoscope 5, sometimes the native Veeco software does not save the header information properly. I have never been able to figure out why this occurs. However, there's an easy workaround. In the Veeco software, choose the Browse files option. Scroll through the pages of files until the full file list has been displayed. This should reset the header information on all of them, and Gwyddion will now be able to open the files. Not sure whether this functions the same way in Nanoscope 7.
