I don't think you will need to remove anything once you use the actual PSDF function (in statistical functions tool http://gwyddion.net/documentation/user-guide-en/tools.html#tool-sfunctions ). The 1D FFT filter you have been using doesn't use windowing – obviously, because you need to be able to transform the data back after filtering in the frequency domain. The background you observe is likely caused by that (as the image is not really periodic). Statistical functions, on the other hand, apply windowing (1D PSDF uses Hann) so the resulting PSDF should be clear of this background.
