auto_prepend wouldn't be included in the Habari System Info page - it's not something that's ever come up, so we don't include it. You'll have to check an actual phpinfo() page for it.
You could also just open a support ticket with your hosting company and see what they have to say. I have no idea why this would only pop up on your Habari site and not others (perhaps other packages hide errors themselves? Habari does not.), but it definitely shouldn't be anything we're doing. They're likely to be the only ones who can help you in any timely manner.
