This should never be necessary, and it's a Domtool bug if this sequence of two commands ever has a different effect than just running the second command. Every Domtool command line only changes domains that are mentioned explicitly, so removing one domain from the set that you're configuring definitely won't lead to that domain's "real" configuration being unpublished just because you run "domtool" with no arguments.
