To use the HCP Pipelines you need T1w and T2w images (SPACE ideally).  You can 
find the HCP Pipelines code here:

Hi,
We have acquired a T1 sequence on Siemens Prisma 3T magnet using the following 
protocol:

        Image Type      ORIGINAL\PRIMARY\M\NORM\DIS2D
        Field Strength  3.0

        TI      1000.0
        Flip    8
I had used the Freesurfer version 5.1.0 recon-all pipeline with expert options 
(mri_normalize -b 20 -n 5). The reconstruction looks pixelated as shown in the 
attachment.
Is there any additional processing steps that has to be included for the HCP 
protocol?
