Hi Yaron, The cplex lp file format is smarter than the MPS that is why i suggested that.
However you should not get incorrect results with the MPS... :( It may be some MPS format problems (SCIP expects or handles differently than GLPK) or some numerical problems you avoided by using the smarter lp file format.
