I had similar thoughts too. I've heard some refer to just call it Steam and mods under that. But, I think since Steam can have many different game bases, with each having their own set of MODs, it would make more sense to have HL2 and all MODs requiring an HL2 license to be under it.

I haven't looked at the steam query or server query at all yet, but I hope it includes some sort of base game and mod designation, especially with the nature and design of Steam. Speaking of which, there should be a Steam SDK separate from the HL2 SDK, which contains information and whatever else would be needed to integrate 3rd party utilities and addons with Steam, which can be non-game specific. The way I see it, is that while we have GameSpy3D, GameSpy Arcade, or ASE, as client side game launchers, Steam offers the server/network side of games and MODs.
