You didn't mention whether you ran htmerge after htdig. For version 3.1.x
you need to. However, since you got the No matches found page, as opposed
to another error message page, it would seem you ran htmerge at some point.
The question is whether you ran it after the last run of htdig. If you
didn't, you may be searching an older word database.
Also, note that htdig does not break up URLs and file names and put them
in the word database, so a search for a file name will not usually turn
up anything unless that file name also appears as text within the file.
