Correct.

First, you'll make up site1.conf and site2.conf (it is recommended for 
maintenance sake, to put common parts into a "common.conf" file which 
you'll include in site1.conf and site2.conf). Don't forget to give 
different names to database prefixes.

Then, you htdig -c site1.conf and htdig -c site2.conf

Then, you htmerge -c site1.conf and you htmerge -c site2;conf (don't forget 
to prepend LC_COLLATE=C, in this way :
LC_COLLATE=C htmerge -c site1.conf

Eventually, you merge both databases together with :
LC_COLLATE=C htmerge -c site1.conf -m site2.conf
