Well, the rundig script that comes with the package runs htdig with -i, to create a new set of databases whenever you run it, so running rundig should be sufficient to clear out the old databases and rebuild them with the new configuration. Of course, if you customized the script and removed the -i, all bets are off. In this case, you may want to either run htdig -i and htmerge manually, or manually remove the databases before running rundig. If that still doesn't help, try running rundig with -vvv to see where it's picking up its links to other documents. -- Gilles R.
