Going by the size of db files you told me you are getting, I would say that lack of memory is the most likely problem. You might need to install proper system accounting (sa, acct, etc) to see what is happening with the memory. Why don't you start with a sub-set of the data, perhaps 10%, and modify rundig to echo the time and a comment about what is about to run? At the same time you can keep an eye on what is happening with memory and swap using top(1) even if you haven't installed proper process accounting. It would also help if you told us what OS you are using, what else is running on that system (for example user desktop), how much data you are trying to index, and the size of any db files that have been produced so far.
