I just wanted to tell you, that you were dead right about htnotify instead of htmerge being the problem. I don't see what I would gain by using htnotify so I'll choose the simple solution: I'll comment it out.
Thanks for your help. Strange thing that there is no reference about this apparently known bug in the FAQs.

I have used 3.1.6 successfully with Solaris 7 & 8 (SPARC for both), multiple versions of OS X, a couple versions of FreeBSD, and at least a half dozen different Linux distros.
Are you running htmerge independently when these problems occur? If not, are you certain that it is htmerge that is causing the problem? The rundig script calls htnotify right after htmerge, and there is a known htnotify
bug that affects both Solaris and OS X. See the following for a patch.

If htnotify is the problem, other workarounds include simply commenting
out the call to htmerge if you don't need it or setting the prefix and
suffix file attributes to point to real files. See the following for the
