Are you certain that when you ran rundig the PDF files were indexed?   Do you have -v output from htdig and/or output from doc2html.pl to confirm it?
 
Have you checked that doc2html.pl runs OK from the command line?
 
There are several FAQs on the htdig web site that may be relevant, do take time to go through them.

I indexed pdf files by installing htdig 3.1.6, Xpdf and doc2html on a Solaris system.  While installing htdig I used the ./configure with the following flags (to install it in a different location other than the default /opt/www)

--prefix=/xxx/xx/htdig3.1.6/
--exec-prefix=/xxx/xx/htdig3.1.6/
--with-cgi-bin-dir=/xxx/xx/htdig3.1.6/
--with-image-dir=/xxx/xx/htdig3.1.6/
--withsearch-dir=/xxx/xx/htdig3.1.6/

This installed the htsearch in the htdig3.1.6 directory directly instead of in a cgi-bin subdirectory within the htdig3.1.6.

I created the ScriptAlias in httpd.conf file  /htdig-cgi/ /xxx/xx/htdig3.1.6/

I was able to run "rundig" and index the pdf files without any problem but I am unable to search anything from the index.

I also modified the search.html form to point to the /htdig-cgi/htsearch.

I am getting a "no match page". I don't know what the problem is.

I would really appreciate if someone could advice me on this.
