See http://www.htdig.org/FAQ.html#q1.13 for some comments on the use of acroread for indexing PDF's. In short it is not generally recommended and the messages you are seeing have more to do with legacy code/configuration than anything else.
I guess once you install it you can only run acrobat reader from the GUI. Since OSX is linux based is there
OS X's UNIX roots are BSD (FreeBSD in particular) rather than Linux. Saying that it is Linux-based could get you in trouble with some crowds ;)

I believe most people end up using the Xpdf tools for indexing PDF's with ht://Dig. The following page, among other things, provides a brief overview of building and installed Xpdf under OS X.

The Xpdf download page (http://www.foolabs.com/xpdf/download.html) also includes a link in the "More binaries" section for an OS X package. The package contains only the command line utilities, but that should be all you need for indexing.
