I think Gerry's approach is the best here. I couldn't get a better version. I tried to do it from Hugin, but I couldn't get that to work properly. >From you pgp stamp I assume you are on linux. It can also be done from the command line (1), but if you want a gui you could also use KImageFuser(2) for this. I tried both, but that didn't work either. In this case it will be extremely hard to do. The images are not correctly aligned. As such that is not a problem as you can use alig_image_stack for that. The big issue here is that the flower and it's stem can't be aligned correctly as there is some parallax. Either you moved/rotated/angled your camera and/or the wind (or so) moved the flower and it's stem.
