They are all comments, so you can ignore them when stitching or optimising. They do carry information used by the GUI.

Lines that start with '#-hugin' carry metadata for photos, they are in key=value form. There is one preceding each photo i-line, this system is copied from ptgui where there are/were equivalent '#-ptgui' lines.
#hugin
Lines that start with '#hugin_' carry global project metadata, order is unimportant. They consist of a single key and value like this:
#hugin_key value
# hugin
