Most of the time Never tried that, but I would suggest using the procedure for flat scanned images (http://hugin.sourceforge.net/tutorials/scans/en.shtml) Additionally, I would avoid too many control points, but rather select a few in the central overlapping area of each image. And in the stitching step, to stitch just two images initially, and add the rest one at a time. I have found that the interface of the 2012 version is a lot friendlier with difficult images. It is available for download on Sourceforge. If you can make the images available somewhere, we could also attempt to help.
