Final solution:
I raised a PMR with IBM with this information and this is the answer:
"
This process is working as designed.
During a COPY of a PDSE without fastreplication a utility has to be used
to perform the COPY. When this happens DSS will call the utility and
then move on to the next data sets in the list. Once we have gone
through the list of data sets we will go back and check to see if the
utilities have finished processing, and if needed we wait for them.
This is done so that time is not wasted waiting for data sets when there
are others that can be processed by DSS. A work around to this is to
use Fastreplication.
"
"Fastreplication" refers to fast replication methods such as FlashCopy
and SnapShot.
Otherwise, in order to keep the enqueue time as short as possible, have
each PDSE processed by its own COPY command. Then you are limited to 255
COPY commands, but you could play around with grouping them or using
multiple DFDSS jobsteps.
